I would personally recommend the Empire State Building as early in the morning as you can possibly get there and get to the Rockefeller building roof just before sunset for a spectacular view of downtown Manhattan and the Empire State Building as the sun goes down.

Do a web search for Big Apple Greeters they are a not for profit charity. They have dozens of NYC locals, who volunteer to take visitors around the city or outlying areas for a day or half a day. You apply online and give some details about which area you may be interested in and if you want to know the history or just want to know the best shopping places etc etc. The more info you give them the better they are at pairing you up with a local to give you a great experience. I don't think they have a sex club, swinging section but you never know lol. Anyway the guy that we got was called Al, he was 85 and reminded me of Woody Allen in his speech and mannerisms, I had emailed him and spoke to him on the phone (download Magic Jack for free calls to USA) several times to make the most of our day. When he turned up I thought we were gonna have an Old guy trundling along the streets boring us to death but I couldn't have been more wrong. He was absolutely brilliant and showed us places and history we would never have known about that is not in any guide books. All this was absolutely free, they just ask you to make a donation to the Big Apple Greeters charity if you wish, which we were more than happy to do. We still email each other occasionally and we have an open invitation to go to his house in Queens for a meal next time we are in the city. Highly Recommended!!

The whispering vaults down in the depths of Grand Central Terminal are a must visit.

Walk down to battery park and take the Staten Island ferry (big orange boats). It passes Statue Of Liberty and has some magnificent views. This service is also free.

Lastly you MUST visit World Trade Centre memorial. Standing next to those two enormous pools with the names of all the people that perished that fateful day etched all around the edges is an experience I will never forget. It put everything I watched on that day into perspective.

You don't have too many days so don't try to crush too many things into your visit. Pick a few must see and do things to concentrate on and then go have a stroll in Central Park and take in all those views you have seen on so many movies and TV shows over the years.

We absolutely love Manhattan.

If you want to go inside the Statue of Liberty book before you go because you can't go in once you're on the island.

I'd recommend a hop on hop off bus ticket, definitely worth it, got mine from the Grey line office just up on 8th avenue, between 4th and 48th.
