How will we know who has won the EU referendum?

I always believed that all the votes would be added up for both sides and the side with the most votes would win but only today I am hearing that the votes within each borough will be added up and the side with the most boroughs will win. How are they going to tell who has won?

If that's the case no matter who wins the losing side may be able to say the majority didn't get their result...christ, that'll be a nightmare, results needs to be clear cut.

This isn't the case. It will be on a "who has most votes" basis.

Each borough council will count their own in and out votes. All votes will then be added to the national in or out pots and the biggest pot wins. In simple terms.

The vote will concluded between about 4 and 6 am on Friday morning. Or at least that's the expected time to finalise the counts.

From the BBC:

Local totals of Leave & Remain votes will be announced for each counting area at the local counts.

Local counting officers then relay their local totals to their respective regional counting officer, who will in turn announce the regional total for each of the UK's 11 government regions, and Northern Ireland.

Once every region is complete, the chief counting officer, Jenny Watson, who is chairwoman of the Electoral Commission, will announce the official referendum result from count HQ in Manchester.

Quite simple, most votes wins.

The votes will be collated and counted locally.

The largest area is Birmingham with around 700,000 votes.

First result will probably be from Newcastle around 01:30

If we lived in Russia or a whole lot of other countries where election and ballots really are rigged I'd be inclined to agree with you but thank goodness we don't.
