Keep the top shelves free for oversized. Then alphabetical by author, chronological by publication for novels and poetry. Collections by type (unless they are collections by one author, then they go in with the novels and poetry). Alphabetical by subject for biography/autobiography. Grouped by subject and theme for reference books. Dictionaries, thesauri and the like by language. Graphic novels by author then artist and in their own section. Random ones that don't fit into categories in the end section.

My music collection has a far more complicated filing system.
