Do unread messages automatically delete after a certain amount of time?

Yes, 2 or 3 weeks I believe. Think its explained better in the FAQ's somewhere.

A lot of mine I was saving have disappeared

They do get deleted after a few weeks, something about taking up too much data on the server and costing the site money.
