In particular, my sent messages.

I like to keep some of my sent messages, so that I know who i've contacted - so I don't inadvertently message them again.

I appreciate that there is a limit to how many messages may be kept, but I have noticed that my sent items has been shrinking and, on looking just now, another has disappeared. I now have only one message stored there - the one I have just sent in the past five minutes.

Are there problems with storage of messages or is this normal?

My inbox seems to be largely unaffected.

Incidentally, I am a silver site supporter - just in case that assists with identifying any issues

Why don't you use notes function on profiles to say made contact

A fair comment, but having a copy of the message reminds me also of what I have said in my message.
