If someone deletes their profile the messages disappear.

Are you talking about messages from everyone or messages on a single message thread.

When you are chatting to someone the messages dissappear off the bottom of the thread, once they have gone you can't see them any more.

If you mean actual full threads from people have disappeared then they have left the site.
